is there a way to insert a live movie clip into the flash file and view it in an swf/exe format
(when i export in quicktime format my masked layer is not seen)

video is not currently supported inside the flash player. therefore, as you have seen, it won't show up in the SWF or EXE files created from flash.
a few different approaches to doing this.
1. see this technote, which explains why, among other things, mask layers don't work on quicktime content:

3. you can actually fake video in flash. video is made up of a series of bitmaps and a soundtrack. if you have the file as a quicktime .mov file, you can import it into flash, export as series of gifs or jpegs, and strip out the audio track. you can bring this back into flash, and then create what looks like real video. big file. suitable for .EXE and not SWF:

4. you can use a third party tool to launch an AVI file from a Flash projector. flashjester makes a tool called "j-avi" that does this:
