I have a user receiving the following error message when logging into OWA
"An error occurred processing your Junk E-mail lists. You are over the size limit allowed on the server. Contact your server administrator."

I've looked here and though the error message is slight different and it appears to be associated to junk mail lists size limit on exchange server.

The solution say to change a registry value on the server.

I am comfortable making registry changes, however my colleagues would like to know if there is a way to remedy this error/limit issue without modifying my registry. Is there?

The short answer; No.

Best practices would be to implement a filter BEFORE the mailbox to catch junk mail messages. This wold result in fewer rules at the mailbox level. Mailbox level filtering is the least effecient and most costly on the server.

Are you running SP2 on your exchange server? Have you implemented the Intelligent Message filter (IMF)? This is a free and integrated way to filter messages.

You could also try the product from GFI Mail essentials for spam filtering. Reference blacklists such as spamhaus.org would also reduce your actual mail processing.
