Well it sounds like the database then is corrupted. I would just to cover the bases reboot the machine that hosts the DB. Don't think that will change anything, but it won't hurt.
Make a backup of the database first and set it aside somewhere.
I would consider using the copy on the pen drive first to restore from. If you don't want to do that, then create a new DB and import everything into it from the current db. This will given you a double check on the objects because of the export/import process. I've see compact and repair fail with some DB's. It doesn't seem to do that through of a job on the repair in all cases.
Why your seeing this come and go with the backups I can't explain. It just doesn't make sense.
