Question : Can't run Activex, restrictions in effect error

On a Windows 2003 Std. server, I'm getting a restrictions error box when trying to run an app that uses a ie shell and activex/javascript controls. This computer was compromised with viruses/malware to the point where it was stuck in a circular boot mode. I've removed a majority of the malware and now have control panel back. However, getting activex working properly in IE is crucial. Can anybody help? Should I post a hijackthis log? Thanks in advance

tools-option-security choose custom level and enable activex
